Rather than post an extensive list, since everyone seems to have covered the essentials, I'll stick to my one true favorite.  My favorite single episode of Millennium is and always shall be "The Curse of Frank Black."

I've never seen a more powerful or artistic hour of dramatic television before or since.  "The Curse of Frank Black" slows things way down, takes us away from the expected formula, and presents us with a truly chilling story and a solid character study.  In my opinion it is the series' most stunning hour.
